We have now run into 2 different products that are not able to connect to Azure's native My Sql product. The first is Livecode which offers a developer tool kit for developing mobile apps, as well as apps that work on PC and Mac. When we attempt to connect we get back a message "Lost connection to My Sql during query".
The other product is MySqlBackUpAndFTP. When we attempt connection to Azure's native My Sql product we get back "out of sync with server".
In both cases we have no problems connecting to other My Sql databases. Livecode has advised they have replicated and are investigating. MySqlBackUpAndFTP advised they are planning to do an update in the future to address this.
We are able to connect without problems using My Sql Toolbench and run queries once connected.
We are posting this at the suggestion of Microsoft's Twitter Support so that the appropriate groups within Microsoft are aware of these issues.

Can you please tell me a bit more about the application and the driver you're using? I believe there's a known issue in the .NET Connector and you may need to upgrade to a more recent version of the driver.
